Illium/Scendoria Harbour
OKDOK and I are planning to build a harbour in this area.

On the small central island we plan on a lighthouse, we will dig the canals bigger so boats can pass.
There will be docks in the large body of water near the railway and ships inside.
We are unsure of where to put other thing like warehouses (maybe near the rails?) or offices.
Any ideas on where to put stuff will help a lot!

You need more water than that to make a harbour. To get a good scale on Minecraft, take what you think looks reasonable and then double it. You will find your projects far more challenging and thus rewarding this way. A lighthouse would look good on higher ground. Perhaps get Treijim to build you an artificial island once he expands the water body.
Line up warehouses between the dock and the connecting city or town, wherever that may be. I would say between 10 and 20 blocks wide or deep would be a good size for a warehouse. But first, expand the water body and resculpt the land, and plot from there. That railway is also going to be in the way.

The lighthouse design is good. However, generally, lighthouses are brightly coloured so that they stand out in rainy or foggy weather. Considering adding stripes or bands of some other kind of light material. Will it contain quarters for a lighthouse keeper to live in? Many lighthouses have more than just the tower, and may have a small home attached at the base.

I like the ship. I can only suggest making the stern pointier and maybe adding some colour to the sails or somewhere else.
